1 - Since it was a Customs Inspector, what leads you to think he was checking on your citizenship? More likely he was checking to see if you were on any of their "wanted" lists, had a record, or any outstanding warrants.

2 - Entering the U.S. is really a two step process: An INS inspection that grants you entry, and a Customs inspection which looks for illegal items, collects duty, etc. At some places it is very clearly set up that way (LAX, for example). At the San Ysidro border it is not so clear, but both checks are in fact there.
