All direct flights from the US to the island are ONLY for people with a valid permission from the Treasury Dept. or have relatives. To avoid problems, its probably best to travel via Canada or Mexico. Haven't been there since early 2000, but friends tell me that the crackdown is no more, but Havana still isn't the same as before.
