San Felipe was originally discovered with the exploration of Francisco de Ulloa who sailed in front of the bay in September 1539.

A year later Fernando de Alarcon Domingo del Castillo's first expedition around the area, made a detailed map of the peninsula which gave San Felipe its first name, Santa Catarina.

On July 5th 1721 it was given the name of San Felipe. Twenty-five years later, Father Fernando Consag would also sail around the coast, giving the bay its final name, San Felipe de Jesus.
