Generally mile-for-mile, fares are cheaper out of TJ if you use any of the mexican airlines, as they are government subsidised. Remember if you choose to take an foreign airline that does not fly into the US, they do not have to adhere to many of the FAA regulations that deal with maintainance and safety. Many US travel agents won't book some foreign airlines. In general mexican airlines are pretty good. There darn right great compared to ANY african airline or even any of the Russian airlines. NEVER EVER fly those airlines. I can give you personal horror stories that would curl your hair.
